This is totally handicapped at the moment, until QNX provides a method to allow us to see console output when publishing via command line.
But, the basic process to do this is:
1. Setup your app.xml file (main manifest)
2. Create a swf somehow
3. Package manifest with swf into a .bar file using the blackberry packager in the SDK
You can do this with a bunch of different IDE's:
2. Flash CS5
3. Eclipse with FB Plugin
5. Flash Develop

It may be possible to debug from the command line too, I've been looking at fdb which is included with the PlayBook SDK (as it's a part of Flex). I haven't got it working yet though, but if you want to take a look it is promising.
Edit: I've got debugging working from the command line on Linux (it'll be the same on Win/Mac). I'm writing up a how to to explain the development and debugging process.
