Up until last week, I had the option of deleting my email from my handset and mailbox or just my handset. When I chose the handset and mailbox option, it would delete from my handset and email account. Now it just deletes from my handset and does not even show that I have accessed the mail in the inbox at all.

Since you say the behavior changed, but say nothing about changing any settings, I suggest the following steps, in order, even if they seem redundant to what you have already tried (steps 1 and 2 each should result in a message coming to your BB...please wait for that before proceeding to the next step):
1) Register HRT
2) Delete and Resend Service Books
3) Batt Pull Reboot
If that does not help, then check the settings discussed here:
If it still behaves incorrectly, then you may need to remove and re-integrate that account in order to get the reconciliation settings to function correctly.
