I recently did the software update for my BB 9900. Now 1 of 3 email accounts does not receive. When trying to update email accounts through setup i get the following - "The email setup application is temporarily unavailable. Try again later".

Sorry to hear about that. You will have to reload the software on the phone according to that article.
