hello.
I have problem with my BES 5.0.3 MR 7 (domino)
I am unable to activate new users. Activation starts properly but stops on slow synchronization (~10%)
I tried to reed my sync log but there is no log from this day. Log from yesterday has only 6kb.
This situation occurred 2 weeks ego. What helps last time...
I've tried to restart sync service but it doesn’t wont to stop.
I’ve switch to my stand by instance and restart primary instance (restart of MS Server). After this everything works fine for exactly 2 weeks. Now it happens again.

did you reboot BES again?
are there any logs here
default location :\Program Files\Research In Motion\BlackBerryEnterprise Server\Logs
Also look in event veiwer to seef if any errors or warnings pertain to your issue

I did the same like last time. I’ve switch primary instance to stand by because controller doesn’t want to restart. Then I restart machine and it works fine right now.
Sync log appears after restart machine and another manual failover.
Example of events (application) bellow.
Error 2012-10-27 10:54:57 BlackBerry MDS Connection Service None 15000 N/A servername
Error 2012-10-27 11:29:25 Security Manager None 25011 SYSTEM servername
Error 2012-10-27 22:02:09 BlackBerry Mail Store Service [ComputerName] None 10000 N/A servername
And a lot of those:
Error 2012-10-28 02:13:38 BlackBerry Messaging Agent CN=DominoName/O=XXX Agent 1 None 10307 N/A servername
I will upgrade my server to sp4 on Friday and maybe it will help

I updated my server but I have to wait for eventually error to check if it help.
