I have run reconciliation test, but unfortunately with the same result.
Messages:
Test 1 is marked as read
Test 2 is marked as read in OWA but not in BB
Test 3 is marker as unopened
Test 4 is deleted
Test 5 is deleted on OWA but not in BB
Reconciliation doesn't works for all existing users and new activated users. The only changes that was made on BESx server, that MR2 for SP3 has been installed.

I have found some information from post "Synchronization issues with BESX 5.0.3 MR2 and Exchange 2010 SP1 Rollup6". Our client has TrandMicro installed on BES server. I made following changes and let you know, does it help or not.
HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Research In Motion\BlackBerry Enterprise Server\Agents and find the REG_DWORD called ProcessMailDelay. If you cannot find it(as I), you need to create it. Be sure to type it the exact same way as I wrote it. It will not work if you aren't careful with the Uppercase and such. Put the value to 10 in the DWORD.

I have rebooted BES server and got new error.
I have move one user from one Exchange DB to enother on the same Exchnage 2010 mailbox Server, and then delete user from BES server and got followin Error:
MAPIMailbox::RemovePagerDatabase - OpenMsgStore (0x8004011d) failed
now I can't activate that user on BES server, I got following error:

I have fixed error:
MAPIMailbox::RemovePagerDatabase - OpenMsgStore (0x8004011d) failed
I have removed user from BES, but just user, leave all Exchange settings.
When I add user to the BES I got new error that the token is OLD and I removed user from BES one more time and when add everything was fine.
I have still sync problem for all users.

Hello
It was simple:
The MR2 installation skewed Service book on Blackberry devices.
To fix it we have to delete “Desktop [CMINE]” Service book from Blackberry phone.
To delete it go to:
Options
Device
Advanced System Settings
Service Book
There highlight “Desktop [CMIME]” then press option key and then delete and then resend service book.
