I'm testing a BB with a brand new BES Express setup.
BES Express is up and running and was installed using the besadmin account etc.
I've noticed that if I leave my BB on throughout the day, it syncs, say, 50 messages by the time I leave the office, which show as unread.
Now throughout the day I've dealt with some of those messages at my desk, so in Outlook I might only have 5 unread messages, but the phone still shows 50.
It also doesn't appear to entirely catch up with messages that have been received into Outlook but then deleted from Outlook i.e. I got a bunch of "Out of Office" messages that I deleted from outlook after they'd synced to the BB, so they're no longer in Outlook but they show on the BB as unread.
I did try the "Reconcile Now" option in the Mail client, but it didn't seem to do an awful lot, so now I'm a little stuck what I might be missing, or if I'm missing anything?
Thanks in advance.

This will explain a lot about reconcile and hard deletes
KB04863 - Permanent deletion of email messages in Microsoft Outlook does not reconcile to the BlackB...
link in above KB in case you missed it
KB04853 - How to enable hard deletes on the BlackBerry Enterprise Server
I have also changed the messages state size to 1000 and it cured 99% of our issues.
The performance hit and RAM increase is almost nil on the BES box.
On Device also double check:
Make sure that Wireless Reconcile is set to On. Sometimes toggling that to off, saving it, then turning it back on.
Messages Options - Email reconciliation -
Delete on Mailbox and handheld,
wireless reconcile = Yes
On conflicts = Mailbox wins.
If still not working and you moved a user mailbox.
KB20770 Email reconciliation does not work after moving a mailbox
Is the user over quota?

Right now I'm our only user.
I've changed those options in the mail client to what you suggested, not sure if they will act retrospectively or not.
I just expected that if I deleted a message on the BB that when I looked in Outlook or logged in via OWA it would be gone as well?
There's a lot to get to grips with here.

if you didnt have the handset setting before, then it wouldnt work, by default a BB does not delete from mail box.

Thanks. What I did today was to do a "Mark prior as read" so I know where I'm starting from.
I then set pretty much all the options you listed, including changing the message state size from 100 to 1000 as you suggested.
What I now seem to have is full two-way sync, just with a bit of a delay for auto-reconcile to happen.
Am I correct in thinking that whilst you can choose which Outlook folders to redirect to a Blackberry, if I go into a random folder on the Blackberry I can't tell it to pull down the contents of that folder? I'm thinking when you get caught out and think "If only I had that messages from X..."

If using the same PIN upon activation look at this KB
KB04713 - Enable message prepopulation for all users on a BlackBerry Enterprise Server
For subfolders you have to enable them first.
KB11434 - No messages are displayed in subfolders following enterprise activation
