I actually contacted Pandora support about this a couple of weeks ago and I was informed that it was a RIM issue and they had reported it to them to fix the problem.  I have also noticed that the problem occurs with Pandora and Slacker, which makes it even more apparent that it's a RIM issue and not Pandora specific.  Below is the exact response I got from Pandora support:

 

This is a known bug on the Storm. We have notified Rim and are working with them on a solution. Meanwhile, pulling and reinstalling the battery will usually fix the problem for a while. Thanks for writing. We love feedback and we read absolutely everything.

Perhaps it is a RIM (OS .148) issue - I don't have Slacker so I was unable to test other streaming audio sources.  
I'm still unclear exactly how they think a Batt Pull would remedy this?  When do I do the Batt Pull, after I received the message alert and after the song starts over again?  A Batt Pull at that moment would be far more inconvenient than just skipping to the next song.  
In the meantime, I just turn it to Phone Calls Only and check my messages randomly - while using Pandora.

I noticed that Pandora has an upgrade available in the App World (v1.1.0.0) - I upgraded and did one test last night where I launched it then had my wife call and send me a text.  In both cases, the song would pause and pick up where it had left off after the alert rather than restarting from the beginning.  Yay!

 

My next question (which I may start a new topic for):  It seems that it is always up to me to peruse the App World and check out the apps that I've already downloaded and installed to check for upgrades.  Why isn't there some kind of notification that an app you have has an upgrade available?  I've had this happen with FaceBook and now Pandora.

I Noticed Two Differences on Slacker & Pandora When An Alert Comes in

Pandora  -- the song would pause and pick up where it had left off

Slacker   --  the song would Start From the Begining 

But When a Call Comes in My Phone Freezes up When I Use SLACKER So I have to do a Battery Pull

There are two major bugs in the RIM OS for Storm and Tour related to streaming AAC content which is what is causing this issue (search through the Issue Tracker and you'll find them).  Pandora and Slacker use different AAC codecs (Slacker is AACv2 and Pandora is AACv1), so the Pandora solution may not transfer to the Slacker app.
