I just upgraded my berry, I did everything through the desktop manager but it did not update my bbm contacts to the phone. And the BBM icon is all together missing from my applications. But it is installed, it is showing in the registry, but I can't use it and my contacts didn't update.

I would remove BlackBerry Messenger and reinstall it.
KB23680 will show you how to do a restore of the BlackBerry Messenger database using the Desktop Manager or you can use the wireless restore as shown in KB20554.
