I can refine my problem a bit- it's only happening with incoming, ignored or non-answered phone calls.  With every other incoming message, I can erase them, and they reflect as erased in the envelope icon.  With those phone calls, though, I can't make the thing disappear.  I've checked all my folders and they're all empty.

Are you logging missed calls to the messages folder?

 

If so, turn that off and see what happens.

 

Press the green dial key to enter your Call Log > Menu key > Options > Call Logging and set that to none, and save.

Okay...partial success.  That made the message icon go away, but the phone icon is still there saying I have 1 unchecked phone call.  And just a guess, but if I call my own phone, hit ignore, then erase that call from the log, it will show 2 unchecked phone calls.
