The option to delete only on the Handheld is gone in BB10. So, if you are integrated to your email accounts in any manner that can reconcile deleted items (and I believe they all do), then your BB is intended to be a mirror of your mailbox, and vice versa (within the time limit of course, max 30 days). Many wish the option were there, but it is not, so you will need to figure out a process to work within that constraint.

Current suggestion: Turn off "show filed messages" and file the messages you wish to keep in a special folder ("Inbox keepers" for example.) Those filed messages will not be deleted and can be found in that folder but will not show up in the hub.
The only caveat to that is that there currently seems to be something that makes unread filed messages show up even if "show filed messages" is turned off. Simply mark them as read, or read them before filling them to get around this.
You can mark multiple messages for filing and file them all at once. It is a new workflow, but just as effective.
