Do a simple reboot on the BlackBerry in this manner: With the BlackBerry device POWERED ON, remove the battery for a minute, and then reinsert the battery to reboot.
Be patient and let the device sit a bit and sync the contacts back.

Were they there again temporarily or can you say more than "didn't help"?

Yes. They were there until I opened BBM. I then had to associate BBM with my email. After that there were no contacts.
I am still confused, how did you see your contacts BEFORE opening BBMessenger?

and now, recently, have you rebooted again as I described above?
If so, and they are still missing, I advise you to call your mobile provider technical support and demand the issue be ESCALATED up to RIM's tech support level for investigation. They need to know this is happening.
