I developed an app in Flashbuilder and tried to sign it, when I submitted it RIM informed me it was not properly signed. I decided to try to use the CMD method of signing the .bar but it gave me the error that my csj file has been used too many times and to contact RIM, I haven't signed an app successfully with this which I found a bit strange. I emailed RIM about requesting another user for my csj file last week and have yet to get a reply. How long does it usually take for RIM to reply to emails usually?

CSJ files can only be installed once. You can use the backup and restore feature to transfer them between computers.
Note that registering the CSJ files is only used to configured your code signing keys. You do that once. Once configured, there is no limit on the number of times you can sign.
It sounds like you are trying to re-do the registration process, instead of just signing. I recommend using this tool to walk you through the process. https://bdsc.webapps.blackberry.com/CodeSigningHel
