That would be very unusual. I'm not saying you're wrong, but there's other possible explanations. Maybe the program you used to edit the config.ini doesn't properly deal with junctions.
One way to verify the presence of the junction, is to open up the Command Prompt (Start...All Programs...Accessories) and enter the following two commands:
CD \Users\username
DIR /A
Then look for Application Data in the list. If it's a regular folder as you've suggested it'll show <DIR> to the left. If it's a junction, it'll show <JUNCTION> as well as showing that it points to AppData\Roaming on the right.
The junction exists for backwards compatibility reasons. If you don't have it, then you should expect problems with other programs as well.

Mistery solved... My system is in spanish, so the JUNCTION is called "Datos de Programa". Apparently, the installer of Ripple is hardcoding "Application Data" (and other programs as well, I have more things appart from Ripple inside this folder) in some part.
To make this short, knowing how installers work, I assume Ripple installer is doing this:
First, it copies some bundled config.ini in C:\[USER]\AppData\Roaming\Research In Motion\Ripple
At some point, modifies the value of "windowContent" of config.ini file, but in this instruction, it is pointing to C:\[USER]\Application Data\Research In Motion\Ripple.
In a system in English, this would be the same, but in other languages, it is not!
Hopefully someone will take a look at Ripple installer and tell me if Im right or not.

Wrong position for config!
In my case - the solution was copy the config.ini from "Application Data" (english) to my localization location "Dane aplikacji"
And second (for me):
I must switch off "enableHardwareAcceleration=0"
Then Ripple 0.9.5.0 start to work.
WinXP Home SP3 - jre7 and jdk1.7.0_04
