It's the first time I've witnessed this, the signing process goes through, I see the message "WebWorks application packaging complete" and then the signed bar file is deleted.

Signing must be silently failing because it doesn't complain about build numbers being all the same.

Is the deleting part some form of protection mechanism that was triggered?

This was a firewall issue. I still find it strange that bbwp didn't complain about anything because as soon as the app had been whitelisted, bbwp worked as usual, warning about already signed files, etc.
