I'm not sure if this will help you or not, but I had similar symptoms trying to port a Flex Desktop project to the BB Playbook.  I had to leave my <myapp>-app.xml application setting at version 2.6 in order to build the swf file and then modify it before using Blackberry's command line tool (blackberry-airpackager) to generate the bar.


FWIW: my steps (that finally worked) were something like:


1) <myApp>-app.xml:


<?xml version="1.0" encoding="UTF-8"?>

<application xmlns="http://ns.adobe.com/air/application/2.6">



2) Build project using Flashbuilder 2.5

*** in my case, this copies <myApp>-app.xml to the bin-debug folder and produces a swf file


3) modify bin-debug/<myApp>-app.xml as follows (note the version diff)


<?xml version="1.0" encoding="UTF-8"?>

<application xmlns="http://ns.adobe.com/air/application/2.5">



4) from the command line, run blackberry-airpackager referencing the newly-modified <myApp>-app.xml to produce a bar file:


blackberry-airpackager -package <myApp>.bar <myApp>-app.xml blackberry-tablet.xml <myApp>.swf


5) Now I can deploy the new "bar" package to my device and run it without problems.
