Should be using 0.9.4 of the SDK.  Your path indicates 0.9.3.

I don't know if this will help you or not, but I was able to register the CSJ files with Flash Builder following these steps (pictures!)

Now the final step of signing the bar file still doesnt work in Burrito but you will at least get past the CSJ step. 

 

So I took my production ready bar file and then went to command line and skipped the register csj stuff and went straight to:

 

blackberry-signer -verbose -cskpass <your CSK password> 
    -keystore <your P12 file> -storepass <your P12 file password>
    <BAR_file.bar> RDK

 

 

blackberry-signer -keystore <your P12 file> -storepass <your p12 file password    <BAR_file.bar> author
