I have a Bold 9900. I deleted my mail boxes but its still appearing in the Messages folder. Its so annoying can some one please help :-(

I went to options and then selected "Email Account Management" selected the mail box I wanted to delete and just hit DELETE. The email icon went off from the phone and there is no trace of having the email address in the "Email Account Management" screen.
Now the issue is emails send to that email address is still showing in my message folder :-(

OK, then try this please...
With a strong carrier network signal (e.g., not merely WiFi), I suggest the following steps, in order, even if they seem redundant to what you have already tried (steps 1 and 2 each should result in a message coming to your BB...please wait for that before proceeding to the next step):
1) Register HRT
2) Delete and Resend Service Books
Hopefully that will get things going again for you! If not, then you should contact your mobile service provider for formal support.

Now I have a new issue looks like it aint my day. Now I set up a new mail box and now I am getting 2 emails!!! One in mail box and the other in message folder and it is showing as 2 mails recieved :-(

Still confusing, since I cannot see you. By "folder", I assume you mean the separate email icon that was created when you went ahead and created the email account this new time? When working properly, you actually don't have duplicates -- rather, you have the same single email item showing in two different places...a "mirror" of each other, in a sense.
But it actually shouldn't do that, however, so what I'm going to next advise you do is to (please, this time, do this and nothing more!!):
