Hi and welcome to the forums!
First try the standard battery pull:
No data will be lost when doing the following: pull the battery while the device is ON.
Replace after a minute, Let the device reboot 1-3 min, see if the problem is fixed.
let us know how it goes.

Go into profiles, and go to the messages setup,
select your email address, scroll down to Notify me during calls, make sure that it's set to no.
Then do a battery pull to reset the option.
Let us know how it goes.

I have not seen this problem before, and to tell you the truth, I'm out of bullets!
Hopefully one of the really Smart users will have an answer.
If not I would suggest that you ask the carrier to open a ticket for RIM support.
That way you won't have to pay RIM for the tech call.
Please post back if you get an answer.

Is your device activated against a company BES?
If so I think there maybe an IT policy setting to make the LED flash when your on a call.
If so replacing the device will not help... A new IT policy is pushed each time you activate!
Check with your IT team and ask them to review the IT policy.

Just checked the IT policy documentation and yes it is an IT policy...
Under Security Policy Group Settings...
Force LED Blinking When Microphone Is On IT policy rule
This rule specifies whether a BlackBerry® device LED flashes when the microphone is on (for example, during a call or when
recording a voice message).
The default value is False.
• Java® based BlackBerry device
• BlackBerry® Device Software version 4.1
• BlackBerry® Enterprise Server version 4.0 SP3

The only option is to speak to your BES Admin. They have control over the IT policy. You need to ask them to turn off the setting I have specified in the previous post.
You have no control over this. It is this way by design.
