Is it possible to send PIN Messages via a Web application to users not registered on our BES?
We have BlackBerry Enterprise Server Express vers 5.0.1.

The short answer is no. The sendMessageToUser in the Blackberry Administration API requires a userID which means that the device has to exist on your BES server.
You would have to look at ways to send PINs via a Blackberry phone physically attached to a PC. Vocera (Wallace Wireless) does this, but I don't know all the details.
