My application modifies incoming email messages based on a condition and save them in INBOX. Is it possible to design an application so that i can put the modified email messages into that application. Assume that i created one application named voicemails. Is it possible to display the modified mails into the that application ie., clicking on the application icon for voicemails displays email list processed by the current application.

Yes, what you describe is possible on a BlackBerry.  You can listen for incoming messags using a FolderListener, modify the contents and then display the message within your own application.
