I realize when using the JDE we can simply run the clean.bat in the simulator directory.....
Although I'm using the JDE plugin for eclipse... and running standalone simulators. Unfortunately there isn't a clean.bat in the simulator installations. How do I go about cleaning them... without doing a complete reinstall?

Go to your simulator directory (probably something like below):
C:\Program Files\Research In Motion\BlackBerry Smartphone Simulators 4.6.0\184.108.40.206 (8220)
Remove all of *your* files; myprogram.debug, myprogram.jar, myprogram.csl, myprogram.cod, etc.
