I developed a blackberry webworks application using phonegap.Tested the application on blackberry torch 9800 and it is working fine.
I need to load this app when user clicks a link in the email from blackberry. Can someone suggest a solution for this.

This is possible but you need to create an extension for it to use the Java API with WebWorks/PhoneGap.
Start with the Extension Template from here: https://github.com/timwindsor/WebWorks-Community-A
Then you need to add the methods so that you can register the fully qualified domain in the HttpFilterRegistry: http://www.blackberry.com/developers/docs/7.1.0api
Note that this API is pretty heavily restricted, so depending on where you run the app, it may be locked down by the IT Admin. Another option would be to use the StringPatternRepository to define a pattern instead of using a URL. Of course that depends on the specifics of your use case: http://www.blackberry.com/developers/docs/7.1.0api

Thanks for the info.I have gone through the links that you suggested.I want to know if there is any sample code to startup with.
I am also interested to know more examples on this StringPatternRepositor.

If you download the Eclipse Plugin for BlackBerry Java, it will contain samples for both APIs if I remember correctly.
