Hum ... interesting case.
Could you provide some source code that replicates this problem?
Maybe it's just something that you are doing wrong but it's also a potential bug.
With the code, the community can help you better.

Removing 'on FirstLaunch=true' fixes the problem of popup behind screen which also mimicks the app 'freezing'
the following script and alert now works properly.
$('a[target="_blank"]').live( 'click', function()
if ( window.blackberry )
alert( 'Opening SiteManager control center' );
var args = new blackberry.invoke.BrowserArguments( $(this).attr( 'href' ));

I didn't get what you posted the code..Can u please Explain Clearly....
Removing onFirstLaunch flag in config.xml, the popups (freezing & going in background) issue in Playbook is resolved...While launching the application splash screen is showing only of 2 secs and immediately diplaying the white blank screen...How to place my own image in place of displaying white screen ....

this code is specific to my app.
it alerts the app user that they are leaving the app and going to an 'external site'.
previously the popup was loading behind the screen content and giving the impression that the app was frozen or unresponsive. removing 'OnFirstLaunch' in .xml solved the popup going behind'
