Embedding the contents of the common .js file into the pop-up HTML file works, so it appears to only be a problem when using external .js files. Reloading the main HTML file also works, but that is not an acceptable solution.
This seems like a caching or object reference problem. Has anyone else encountered this or have any ideas how to resolve it?
Tested on the BlackBerry browser using BlackBerry OS 188.8.131.52 with the BlackBerry Curve 8900 Generic Simulator. MDS Simulator version is 4.1.4.

Since the blackberry browser doesn't really do pop-ups (its just a new browser window) I wonder if this is a problem with the browser trying to go back 1 page in history and losing its references. Have you logged a BB JIRA ticket for this issue?

That's possible. From further research I've done, it could also be a consequence of the BlackBerry browser maintaining a single document interface, but this has yet to be confirmed.
I did log a JIRA ticket for this, but nobody at BlackBerry has paid attention to the issue yet:

The JIRA system is not allowing me to view the ticket entered. I think RIM has to move it a step further through the workflow.
I do not know what other steps you can take to get this bug looked at. RIM does not seem to have a formal process for Developers to resolve bugs.
